"In the beginning" is a phrase needing a context. In the beginning, God created... refers to all that God created in the "Creation Week"outlined in Genesis 1. "In the beginning" of John 1:1 refers to before creation because all things were created through Him. In 2 Thessalonians 2:13 "from the beginning" refers to occurrences after the beginning of the New Covenant.

Not all of God's intervention in "creation and humanity" occurred during the "creation week." During the period of the Old Testament, God made prophecies, which He subsequently fulfilled or brought about. So He did not "do" everything in the beginning.
