The world is contrary to believers. We are to fellowship with believers.

We are to seperate from heretics and false gosples.
We should NEVER "shun" or seperate from believers who hold to the true gosple, but have different convictions in some areas than we do.
God help us if we do.

Know that the Lord commands to come from the midst of them and be ye seperate, but is that a command to get out from the World systems, or from other believers who we disagree on some doctrines with?

No, the bible states that we are NOT to fellowship with those who cliam to be Christians, yet living in a habiuual, continually sinful lifestyle, and who have gone as far to ignore rebuke of Church discipline, as Paul said shun them who are excommunicated from local Church...
NOT saying that we should not fellowship over doctrine disagreements, IF holding to real Gospel and real Jesus...
Also NOT disfellowship with bethren who still sin, as we ALL are in that boat!
As to the world the coming out form them does not mean we are not to witness or befriend to them but not take part in their sinful and un-Christ like ways.
This all depends on what kind of fellowship you are talking about? Fellowship within a local church body or all belieers in a given area? I can and do fellowship with the Episcopalian pastor down the road from me who is a charismatic but has trusted Christ as Savior and accepts the Bible as entirely the Word of God? But would he be welcome to become a part of FBC, Osprey? No, that's not what we are. We're neither charismatic nor are we episcopalian in church gov't.
There are some differences that we can fellowship in spite of but in a local body of Christ, it won't happen.

I have friends who are Arm/Cal, Gifts cease/continue, even some holding to differing views on eschatology and modes of baptism!!
Especially Pharisees (and maybe only pharisaical people, IMO). If I recall correctly it was only pharisaical people that Jesus separated himself from, that he had harsh words for. Yet, have you EVER heard of a church "disciplining" a person because they were pharisaical? No! Yet, among those that are exhalted and held in high esteem are the pharisaical. Discipline them... ha! they might leave us and take their offerings with them...
