Who are these churches and exactly what behavior are they engaging in that would lead one to believe this?

The 501C3 churches and preachers like you that tell us it's God's will that we obey evil doers (Romans 13) out of one side of your mouth while you complain about what the evil doers are doing out of the other side of your mouth.

Yep. The ONLY way for a church to NOT pay taxes on its offerings is to be exempt due to 501c3.

If you deny you are exempt under 501c3 you owe taxes. Ask Greg Dixon and Indianapolis Baptist Temple how well that works.

Churches are exempt even without a 501c3 and there is no mean by which to lose that.
No church is exempt from taxation apart from 501c3. But 501c3 does NOT have to be applied for. It is automatic according to U.S. Code Title 26 Subtitle A Chapter 1 Subchapter Part II § 508.

26 U.S. Code § 508
(a) New organizations must notify Secretary that they are applying for recognition of section 501(c)(3) status

Except as provided in subsection (c)

(c) Exceptions
(1) Mandatory exceptions
Subsections (a) and (b) shall not apply to—
(A) churches, their integrated auxiliaries, and conventions or associations of churches.
