That the New Birth is a New Covenant reality is evident in Scripture. That it was foretold can be seen here:
Ezekiel 36:22-27

24 For I will take you from among the heathen, and gather you out of all countries, and will bring you into your own land.

The relationship between the "new creature" and the indwelling of God is inseparable. One cannot be born again and not indwelt, and vice versa.
As seen above there is a changing of the believer accompanied by the indwelling of God. To start the conversation I would direct your attention to the Day of Ascension:
Acts 1:4-8

5 For John truly baptized with water; but ye shall be baptized with the Holy Ghost not many days hence.

7 And he said unto them, It is not for you to know the times or the seasons, which the Father hath put in his own power.
8 But ye shall receive power, after that the Holy Ghost is come upon you: and ye shall be witnesses unto me both in Jerusalem, and in all Judaea, and in Samaria, and unto the uttermost part of the earth.
It is evident in the disciples' question their understanding was still temporal, expectant of the promised temporal Kingdom God promised. At this point they are not yet Baptized with the Holy Ghost. While some of our brethren consider this Baptism as empowerment, it can be seen that the empowering takes place after the actual Baptism, which results we see in Acts.

The New Birth is not a future event as glorification is, it is a reality for every believer that has turned to Christ in faith.
The reason why even a born again believer may not believe it is likely due to (1) a proclivity for making Scripture fit their own theology or (2) simple ignorance.
The Good News is that men can be saved...despite the understanding of the believer. Let's face it, most, if not all of us are born again as babes in understanding, not well-rounded theologians. As we grow we better understand that which has taken place in our lives, and this through diligent study and familiarity with both God and His Word as a whole. It is typical to adopt the theology of the groups we are saved through, however, as we grow we must determine whether our allegiance will submit to the God Who saved us, or the group we were saved through. Most, if obedient to God, will adopt a Biblical view and sometimes depart from the group they were saved through.
More Good News is that ignorance does not preclude salvation. God can, and will, save men despite their tendency to do that which is right in their own eyes.

If an atheist were to ask you if God so loved the world that He gave his only begotten Son for it...why is He going to destroy it with fire and brimstone?

I agree, I have no power and authority, which relieves me of the necessity to exert it, lol.
However, I would suggest to you that the Word of God has both, and it is in that which I base my "opinions" on.

If you don't mind me fielding this one:
First, I would make sure the atheist understood the Biblical use of the word world, which does not refer to Creation but to the human population.
Secondly, I would correct him on thinking the Lord is going to destroy the Creation with fire and brimstone, seeing that upon the arrival of Christ in His Second Coming that He will establish an earthly Kingdom (promised to the world in the Old Testament) that will exist for one thousand years, and then shall this present Creation pass out of existence...
Revelation 20:11

Revelation 21

21 And I saw a new heaven and a new earth: for the first heaven and the first earth were passed away; and there was no more sea.
...so their fears are unfounded.
Third, while the present creation will undergo great upheaval and tribulation in the Tribulation, what should be feared is entering into that period apart from relationship with Christ, though the good news is that the Good News will be effective in that period, and unbelievers will have a chance to repent and be saved, though there is a good chance they will die during that time.
Fourth, I would try my best to make him/her understand that salvation through Christ is not a guarantee that physical death will not result, as history and the teaching of our Lord makes it clear that tribulation is guaranteed while we (the saved) are in this present creation. God did not send His Son to prevent physical death, but to prevent eternal separation, which is the Second Death.
Lastly, I would inquire to the background of the atheist's understanding of the Word of God. Oftentimes atheists are raised in either Christian or religious families, and oftentimes their theology is an admixture of their parents beliefs and that which they want to believe and that which they refuse to believe. Seldom are atheists willing to reveal that background due to the conflict among the many denominations, and the one thing they fear the greatest, in my personal opinion, is to be shown that their beliefs, or rather, the beliefs they reject...

Much like correlating salvation offered to the world through Christ Jesus with the physical creation, and thus having a false premise as a platform for their objections.

Peter does not seem to think the New Birth is a future event in the lives of those who clearly are saved. We are born again unto a living hope by the Resurrection of Christ. We are kept by the power of God through faith. The salvation ready to be revealed is of course that aspect of our salvation which we still await, to wit...the redemption of our bodies.

I was adopted by God, and received the new birth, but only Jesus ever was/is eternally begotten of the father!
